Switch controls
This workaround was shared by Majin_Guy on Steam discussions. For this workaround, switch the control inputs of the Deck to WASD and then remap the buttons. Once done, start the game. Then switch the controls back to the recommended gamepad controls. Doing so should fix the controller not working issue in-game on your Deck.
