As suggested by a Reddit user, running the lighthouse_console.exe file as Administrator can do the trick. To know how to access this file, follow the given steps- Head to the given directory- C\Program Files\Steam\steamapps\common\SteamVR\tools\lighthouse\bin\win64. Here, you will find the lighthouse_console.exe file. Right-click on it and select the Run as Administrator option. Now, you have to type “unpairall“. This will unpair all your Bluetooth controllers. Next, type “quit” and then restart SteamVR. After this, try connecting the controller and it should be recognized.
Method 2
Well, if one of your controllers is not pairing, then try this fix. First, you will have to power on both controllers and then hide the connected controller from the Lighthouse. After this, a green icon will flash on the connected controller.
